Water in car is bad stuff. On anything but a new car, water in passenger foot well makes me think about drainage problems from the HVAC evaporator core. Believe the other Civic X forum has had one or two reports of water, but I don't think they were front foot well.

What is that flap/cover? What's it's purpose? Is it described in the manual?

Believe it covers a VIN stamped into the floor pan. I think it's supposed to be an anti-theft/security tactic to make it much harder to mask/alter the VIN of the car.
